University of California, San Francisco (UCSF) is hiring a Bioinformatics Programmer 3 RP

About the Role

The University of California, San Francisco is looking for a Bioinformatics Programmer 3 RP to join the Cardiovascular Genetics Center. In this role, you will facilitate research on inherited cardiovascular disease, gene expression regulation, and personalized genetic medicine. You will design and implement analysis pipelines to make fundamental biological discoveries from experimental and patient-derived genomic data.

What You'll Do

  • Design and implement analysis pipelines for computational biology research.
  • Analyze experimentally generated datasets in basic research and patient-derived genomic data from UCSF patients and public repositories.
  • Develop and utilize computational tools and systems to analyze and interpret biological research data.
  • Utilize and develop algorithms, computational techniques, and statistical methodologies.
  • Help design new experiments and implement end-user needs in database searching and integration.
  • Maintain computational infrastructure and track flow of samples and information for large-scale studies.
  • Provide web-based bioinformatics and access to public and proprietary databases.
  • Analyze biological datasets including bulk and single cell multiomics sequencing, epigenomics data (ChIP-Seq, CUT&RUN), and imaging data.
  • Overlap experimental data with publicly available genomic and expression datasets like UK Biobank, All of Us, and the Heart Cell Atlas.
  • Analyze genome sequencing data to discern variants implicated in cardiovascular disease.
  • Implement machine learning algorithms to analyze biological datasets.
  • Collaborate frequently with bench scientists and clinicians.

What We're Looking For

  • Bachelor's degree in biological science, computational/programming, or related area and/or equivalent experience/training.
  • Minimum 3 years of relevant work experience in bioinformatics or computational biology.
  • Thorough knowledge of bioinformatics programming design, modification and implementation in languages such as Python and R.
  • Understanding of relational databases, web interfaces, and operating systems.
  • Strong project management skills.
  • Thorough knowledge of modern biology and applicable field of research.
  • Ability to communicate technical information clearly and concisely to both technical and non-technical personnel.
  • Ability to interface with management regularly.
  • Self-motivated, able to work independently or as part of a team, learn quickly, meet deadlines, and demonstrate problem-solving skills.
  • Thorough knowledge of web, application and data security concepts and methods.
  • Familiarity with cloud-based computing and high-performance computing environments.
  • Proven expertise, as reflected in publication record, in analyzing high-throughput sequencing datasets (RNA-sequencing, ATAC-sequencing, chromatin occupancy studies).
  • Thorough in-depth knowledge of genomic databases, tools, and statistical frameworks.

Nice to Have

  • PhD in Bioinformatics or a closely related field.

Technical Stack

  • Languages: Python, R
  • Infrastructure: Relational databases, Web interfaces, Cloud-based computing, High-performance computing environments
  • Specialized Tools: Genomic databases and tools, Statistical frameworks, Machine learning algorithms

Team & Environment

You will join the Cardiovascular Genetics Center within the Division of Cardiology, which includes 74 full-time faculty, 13 non-faculty academics, 38 clinical fellows, 8 post-doctoral research fellows, and over 65 research support and administrative staff. You will work within the Cardiovascular Genetics Center, housed in the Smith Cardiovascular Research Building, collaborating with principal investigators, bench scientists, and clinicians. You will report to principal investigators within the Genetic Center.
